The maths is not as bad as your calculations suggest.
Assignment 1 is worth 20%
Assignment 2 is worth 40%
Assignment 3 is worth 40%
If you get x% for 1, y% for 2 and z% for 3
your final mark will be
x*.2 + y*.4 + z *.4
If you submit assignment 3 up to 1 week late your final mark would be
x *.2 + y*.4 + (z-10)*.4

does the formula operate with saturation arithmetic, or is it actually possible to get -10% if you're late?

If you are late enough it's possible to get -100%. But that gets rounded up to zero.
